Supermicro X8DTE-F borked? See's half ram, and wont boot usb/cd - help

I had a working X8DTE-F but decided to move to a Lian Li D8000 chassis. So I thought no problem. I mounted the board, hooked everything up, and it now only reads half the ram. I have registered ECC ram with all slots populated. The bios sees both of my L5520s. Another issue is that whenever it gets time to boot from a CD or a USB stick it just sits at a blank screen with a blinking underscore at the top left of the screen for ever until I power cycle it. I tested the CD (vmware esxi 5.1 burned to a cd) and it boots just fine.

I swapped ram out for known working ram from a c6100 setup, I might have another chip around to test the chips but I think they are fine, I just have no idea how this could be. It'd be helpful if it was all or nothing, but I am unsure as to why it is half working.
