Does anyone know if the backplane in this chassis support SATA3 and drives larger than 2TB? Supermicro documentation seems quite vague so I want to confirm here before I make the purchase.

TQ is fine. It's basically just a SATA hot-swap bay. I run one with 6TB drives connected and they work fine. Keep in mind it's individual connections, so for 24 bays, you have 24 wires to connect. I don't mind it, but probably would if I had more than one server to take care of. :)

I'm looking at the 12 bay version. Sounds like the backplane is JBOD? Trying to get 2 of these and a couple Lenovo SA-120s. Both of them will run FreeNAS (hopefully version 10 will be out by then). I would probably stick a few SSDs in the bay for down the line for L2ARC or LOG.

It's really not any different from connecting a cable instead of the backplane. They are kind of nice that way.
