With a Nvidia RTX A4000AFF GPU installed, Debian 12 is reporting this in the boot log:
Mar 16 07:12:46 minis-deb kernel: i40e 0000:03:00.0: Please move the device to a different PCI-e link with more lanes and/or higher transfer rate.
Does anyone have a suggested fix for this issue?

Below are some PCIe data.

What did you expect? the PCI-E slot on the MS01 is X8 and the card is X16
I dont think it will play any role of the speed of the card.

Thank you for bringing that PCI-e x16 one-half throughput specification to my attention.

Indeed, the Serve The Home review does mention:
The PCIe slot can be hard to see in pictures, but this is a PCIe x16 slot with a x8 electrical connection. Using a GPU here lowers the TDP of the CPU and also may require a bigger PSU.
And, Minisforum does state similarly:
PCIe 4.0 x16 slot

The MS-01 is equipped with a PCIe 4.0 x16 slot, allowing for the installation of high-performance external GPUs, network cards, storage controllers, and other external devices. The PCIe 4.0 x16 slot enables faster data transfer, delivering optimal performance in various applications that require high computational power and bandwidth, such as gaming, video editing, and 3D rendering.

It supports PCIe 4.0 x8 (128GT/s) and is compatible with up to RTX A2000 Mobile.
However, Minisforum fails to mention the PCI-e 0x8 limitation in their blog post. So, I suppose I should have seen it.

I am experiencing repetitive system crashes that seem to occur when the system is under high load. It's unclear if this is a result of system voltage fluctuations, the Nvidia GPU driver, or overheating. Given the discussion in this thread, I'm hoping the high temperature issue is easily cured with the replacement of the factory installed silicone grease, with some liquid metal thermally conductive heat-sink material. Despite Minisforum's blog post (Section 3) lauding the thermal characteristics in their testing, this seems a prudent measure.

I've also ordered an GaN 20VDC, 240W, AC Adapter to assist in stabilizing system voltages. I've seen some troubling excursions with the use of HWiNFO Tool.

Oh i dont think the crashes are from the power.. i dont know for sure, you tried the card in any other machine and it is stable?
In myne i have an nvidia 730 so far and i wait till i buy an A4000 to hear from people their reports and so far yours is not a positive one.

Note that original error message about PCIe lanes is from an Intel network card driver and has nothing to do with the GPU (unless installing the GPU takes lanes away from the NIC, unlikely but possible I guess.)
