I have the same rack and rails but the Norco RPC-270 case. It has a similar problem where when I first tried to rack the server it took me probably 20 minutes to force it in. Once I got it in it did work, but it was clearly bending the rails when you pulled the server out / pushed it back in...

So while certainly not ideal, it doesn't sound like it's a security vulnerability with unknown repercussions - rather if it affects you, you will know because your server won't turn back on.
One thing I dislike about supermicro is they really aren't shy about using non-standards parts. I suspect what you are looking at may be something similar to the connector described here: PSU for server motherboard
