If my intel server already has 4 physical LAN ports, can I use/passthrough 2 of them for Pfsense?
Which ones? the 2 that has WOL or the 2 without?

Yes. you'll have to see if they can be passed through at a port level, but I know you could create separate virtual switches, as I do this at home. I don't think it matters which ones you use.

Assigning the physical NIC to a vSwitch will give you some extra flexibility with the VM instead of doing passthrough. You could easily change the physical NIC or whatever it might be, and it would all look the same to the VM. Mine is running with the NIC passed through, but that's going to change when I have some free time (who am I kidding, that's not gonna happen).

ok, don't passthrough. Just vnics and vswitches.
This is way over my head. Is there a step by step guide I can read to do this?

I have a 50/5 TWC internet and a small home network < 10 hosts & servers. I decided to take a plunge on pfSense and go the HW route.

Here is what I'm getting
HP T5740 TC THIN CLIENT 1.66GHZ 1GB RAM HSTNC-006-TC VU899AA#ABA + Power Adapter
Auto accepted $20 offer. They have plenty more if anyone is looking for can start even lower.

New HP T5740 Thin Client AZ551AA PCI Riser Express Expansion Module - 581264-002

Dual port Intel gig NIC
HP NC360T PCI-e Dual Port Intel Gigabit Ethernet NIC 412648-B21 412651-001

Eventually I plan on using OpenVPN etc and will need to add more RAM. Please let me know I missed any required items

Well the Atom probably won't be able to handle openvpn at any reasonable speed.
